On this picture, as you see, the solver fails when the 2 holes are the same dimension and centered...

That is a known problem with solvespace. The solution is simple, check force NURBS surfaces to triangle mesh.

A better work around might be to draw diagonal construction lines on one face and use them to define the workplane for that circle extrusion. Only do this for one of them. This might avoid the bug and allow you to continue with NURBS and not switch to triangle mesh. Maybe.

Alternatively, make the diameter of one of the circles slightly different, like 0.001, than the other. The problem seems to arise when surfaces, or parts of surfaces are exactly coincident.
